With the EBM68, can the different SSID created be on a separate channel? or do they all share the same channel?

Well, one thing that isn't often mentioned is, you do not have to create an AiMesh. AiMesh as you may already know means both router and node broadcast the same channel and bandwidth, so devices can hop between the two. If you simply make the 2nd EBM68 an Access Point, not an AiMesh node, then 100% certain you can broadcast Channel x on one and Channel y on the other. I was trying to determine if a single EBM68 can broadcast 2.4 GHz SSID_1 freq 1, and 2.4 GHz SSID_2 freq 2. I guess that is how IoT/Guest Network work beside Main network, but I haven't any experience with the EBM68 model...

You can set different channels for different SSIDs on your EBM68 router.
Assigning different channels to separate SSIDs can effectively reduce wireless signal interference and improve network stability.

and ssid3 at 5ghz any channel

Yes, with the ASUS Expert WiFi EBM68, you can assign different SSIDs (network names) to each frequency band—2.4 GHz, 5 GHz-1, and 5 GHz-2. This allows you to manage your wireless networks more effectively by separating devices based on their compatibility and performance requirements. Access your router admin panel and from the navigation panel, go to Settings > Wireless > General. Disable Tri-Band Smart Connect. After disabling Smart Connect, you'll have the option to set individual SSIDs for each band
