Can I have my ROG Kunai Gamepad case constantly on my ROG Phone 2 and use it as a regular case or can it harm my phone?

You'll lose out on your bottom USB-C port and it's recommended that you use the protective rubber bumpers at all times to reduce the risk of damaging the case contacts.

More or less, although I recommend that you use the Aero case instead. 👍️
